Vacuuming is fine, but it may not be enough. Metallic thread tends to catch more than other threads and you may have bits of it that can't be pulled out by a vacuum alone. This is especially a problem if you use the thread cutter with metallic thread, as it will get caught between the blades of the cutter and stop the cutter from working. Take off the needle plate and bobbin case and use a strong light to look for the glint of metallic bits. Tweezers can be helpful in teasing it out of crevices and crannies.
