I Have managed to aquire multiple copies of media files, Is it possible to merge of a single media, or must it be done one at a time?

That is why the Export > GEDCOM File command and Export Gedcom File plugin are so useful.
They both default to exporting the GEDCOM file in UTF-8 encoding. So you don’t have to remember to switch

Even back in 2006 (or at least soon after) FH V3 had a File > Import/Export > Export > GEDCOM File command.

James, just save your current text scheme as a new name.
Then select another scheme or remove the line conditions for the flag on a copy of your normal scheme.
On reports simply go into options and

I advise against manipulating the GEDCOM file inside your Project.
There are much safer ways of producing a GEDCOM as explained in the FHUG Knowledge

That sounds like a dangerous thing to do - you will have to maintain 2 projects, and could get confused between the two!
How about creating a new flag and calling it say, Dontexportme. Set that flag

Not sure if you know but Irfanview has the ability to create multi-page PDFs (from either separate PDFs or separate JPEGS). This might be easier to include in your FH project than multi-page

There are a couple of options depending on how you want to use them. You could simply attach the PDFs if you don't want to include the images in reports (just launch the PDF using the green play icon
