I don't quite understand what you mean by "linking to the shared grandparents". You should only link an individual to their parents. This will automatically link them to the appropriate grandparents.

After Save and Close you will return to the Source Template Definitions dialogue where you use the Compare/Sync with Source Template Record… There will be a red X against any that need syncing, so
