As time goes on you may find other anomalies due to the imperfect File Merge.
Yes, select both Sources and use Edit > Merge/Compare Records to amalgamate Citations.

I have also looked at sources and there are some duplicates which I assume I should merge.

I suspect you have added the Father as a Child to another Family record that has no Parents.
Yes, that probably arose with the Merge, possibly because you did not review the Families tab

If you decide to merge Projects then there is worthwhile advice in the FHUG Knowledge Base.

You can ask FH not to copy in the media and leave it pointing at the folder for the other project, or take the hit for the duplication.

You could, of course, continue using 'CensNotxx' or 'CensProbxx' Flags.
In the 'CensProbxx' cases I assume you have a Census Event with a Source Citation, but its credibility is in doubt.
So
