You need to use the command line options.  Start the remote from a command prompt with the /help option to show what the command line options are.  You can create a shortcut and add in the command line options, or use a batch file if you are starting other things at the same time.

Do NOT reset it unless you are prepared! IE save your config with the Utility first. Hopefully you have a previous save from when it was working.
If one sidebands works, and the other doesn't, most likely the offset for the 2.7 filter is wrong (or the 2.8 has an offset).
Also check that both LSB and USB are checked in the filter setup (use the K3 Utility).

Another check is the 2-tone test in the config menu. This doesn't require a Mic so a great way to test without injecting possible mic issues;
Set to USB, set 2-tone to on in the config menu, exit menu and TAP xmit. 
It should transmit with two tones. Then set to LSB and try again.

The CMOS battery holds clock data, not configuration data.  The K3 functions perfectly well without the battery.

Page 47 of the manual talks about transmit filter selection and equalisation per mode; there seem to be some different settings for LSB and USB.

Do you have an offset on the SSB filters? If the offset is
incorrect, it could allow passing some signal on one sideband
but not the other.
