I reviewed the Programmer's Guide like you and found no command to change the mic gain. I wonder why you need that capability. If switching from voice to digital, the K3 levels are set by

Is the lack of sensitivity on 160m only? If so possibly BPF or relay. Is it the RX input only ?

What are you using for a receive antenna on 160m ?
I use an Inverted "L" for TX and a DXE Active Vertical Receive Antenna for RX.
I also have a Hi-Z Three

Did you actually measure the sensitivity, if so, what was it? or is this a subjective observation?
Elecraft has a very cool calibrator which I use when I have subjective questions about my receiver
