Would you be able to send me the link for specifically setting up a Yaesu FT991 with Commander? I assume some of my settings have changed. When I test CAT, the button turns green, and when I test PTT, it indicates on the transceiver that is is transmitting, but no RF is generated. Same thing when using WSJT. Everything looks good but when I transmit, no RF is being generated. Same thing when I click the tune button, no RF. I assume there is something going on between Commander and my transceiver causing this. Any ideas?

Thanks for the links.  I read through them all, did a LOT of tweaking on my transceiver settings, totally screwed everything up.  STILL no RF out.  Luckily I had backed up all my transceiver menu settings onto my PC so I restored all those.  At that point I was back to getting great reception but again, STILL no RF out.   I was about ready to start tearing my hair out when I noticed that I had the ALC all the way down to zero.  Turned it up to 5, hit the TUNE button in WSJT-X, and suddenly RF OUT!!!   I feel so stupid…  Sometimes you can’t see the forest for the trees.
