In the batch file for JTAlert, you could add before the command to run JTAlert the line
TIMEOUT 3
which will pause for between 2 and 3 seconds before running the next command. And try different values

If you have the time and energy then full new install is the way to go. I avoid it if possible because it is a really REALLY LARGE PITA to get all applications back with all settings. I avoid it like

Another way to do this, I am able to launch JTAlert from DXLab using the following two line JTAlert.bat file.
cd "C:\Program Files (x86)\HamApps\JTAlert"
