I have a laptop connected to a FTM-350 and APRSIS32 setup to plot the packets from the radio. My laptop gets GPS info from a bluetooth GPS. Is there a way for APRSIS32 to output the GPS information back to the FTM-350? I know the radio supports serial GPS info.

If you're asking for the GPS information to flow along the existing serial cable to the FTM-350, I don't believe the radio supports that. The FTM-350 is, IMHO, a very closed platform. We're lucky to be able to get the decoded APRS packets out of it!
Besides, currently APRSISCE/32 doesn't provide any GPS data output.

independent settings? My suspicion is that it's an either/or
mode, not a both/and.
Eventually I may put in some sort of GPS passthrough, but there's
virtual serial drivers out there that will do that also with no
modifications of my code, although there may be port sharing
issues with that approach. The only platform I see this being
useful on is Windows Mobile where I can take the internal GPSapi
feed and generate NMEA output.

Yes, there are independent settings. Output can be selected from waypoint, GPS, packet or none while the input is either off or GPS.

Hi Lynn,
I think NMEA in/out would be a useful option, I could then use an
HP iPaq as a straight swap for my Garmin 60CSx rather than having
to swap cables over from the GPS to the PC port on the TH-D7
(something I have been known to either forget to do or get wrong
when out in the Fells). I might also be able to persuade Liz to
use her newly acquired TH-D7 with APRSISCE if it is just a matter
of pluging the iPaq into the GPS Port the same as she would do
with a GPS.

Copy that and I'll see what I can do
when I finally get the time to dive into the port stuff. Be
aware, however, that every relay of 1200 baud serial data
introduces delay, so don't set your expectations too high (unless
you're headed to the top of a Wainwright...).
